I think it's more to do with the fact that if a team is getting blown out, why drag it out? It's more embarrassing for the losers to sit there and drag out a loss when they knew they were outmatched when they seen the game on the schedule. The only thing you do by not having a running clock is have meaningless injuries for both teams instead of getting the game over quickly and have a better chance of not getting hurt.
