You're looking at this from a final standpoint but be realistic. Even the best teams can give up a touchdown to a bad teams varsity. Ask Johnson Central about how they trailed for a little bit at the beginning of their game against Boyd co. the other night. I don't think you can really diagnose how good or bad a team's defense is by how many their JV gives up in garbage time.
