Just wondering if KHSAA can fine cheer programs for breaking rules. Or penalize them in some way.

As far as I am aware, the only rule that the KHSAA has over cheerleading is the "dead period" rule. They do not consider cheerleading a sport.

KHSAA can impose fines and penalties, and after so many they CAN pull a program. Any infractions that are proven or any letter from them to a team is a SERIOUS issue. There have been several teams reported for doing baskets on gym floor or double downs for they are ILLEGAL, especially during tournament time... and the sad thing is the coaches know better.
